If you have not despatched the items, cancel one (if your metrics can take it) or mark both despatched, despatch one and refund one, marking the reason “buyer cancelled” (this will not affect your metrics). Then increase your inventory level for the item by one again.

If you did not send it yet, you can ask the buyer send an order cancellation request to you, then you can cancel one order, it will not impact your metrics as amazon can identify message with this subject.
If you sent both already, ask the buyer return one back, then refund.

Don’t think you can cancel just 1 of the 2 ordered, would have to request the buyer sends a request to cancel the full order, then reorder just 1, or as suggested mark one as shipped and refund the second one which may be the simplest way to resolve?

I agree with PP, ship one and refund the other sounds the simplest way, as long as the postage was the same for two items as for one, otherwise you will also need to make an adjustment for the postage difference and refund that too.

Ship one and refund the other with a partial refund.
