We are U.k based but sell both via the UK and EU amazons. We FBM, from our own workshop in the UK for Amazon UK and a fulfilment centre in Germany for the EU sites.
All the shipping addresses are correct so Amazon knows that a sale in Germany is sent from Germany etc.
The UK amazon is connected to our inventory software in the U.K., but it seems impossible to connect the German warehouse stock separately. The eu stock levels are our uk stock levels, not what is in the German fulfilment centre. BIL is not connected, yet whatever we do in the U.K reflects in the EU stores. If we are out of stock of a product in the U.K. I have to close the listing in the U.K. and vice versa.
If we connect the German warehouse to amazon, the inventory levels there override the U.K. amazon.
Is there any way of separating the U.K. amazon from the eu amazons? Or are we stuck till Amazon click that the U.K. isn’t part of the eu anymore?
Anyone found a solution to this? Advice appreciated

This appears to be related to your Build International Listings (BIL) settings. Since you mentioned BIL is not connected but inventory levels are still reflecting across marketplaces, I recommend:
First generate a BIL report from Seller Central to check the current SKU-level synchronization status between your UK and EU marketplaces. You can access this Build International Listings
Review if there are any unexpected inventory connections or any automatic sync in place.
