It seems this is an issue a lot of people have.
Recently we got a notification in Account Health that Amazon has received a notice that HMRC has determined that we are not UK Based company. We are a UK registered company and registered to pay VAT so we are not sure how this has come about. All our business operations is in the UK, where our office and warehouse is located.
In the notification, Amazon requires a letter from HMRC to confirm that we are established in the UK for VAT Purposes, however, when we sent HMRC an email to request this they responded back with a letter to say that they can not provide this and that we should contact directly with Amazon if they have incorrectly treated our business.
As per the guidelines to submit evidence for Determination of "Establishment" for UK VAT, we have sent them additional documents but they have all not been accepted. We really dont know where to go from here.
We have seen in other threads to resolve this we would need to send an email to the managing director, register an complaint with Small Business Commissioner and send an email to an escalation team at Amazon. To be honest it does seem a lot of hoops to jump to get this resolved but we think this is the only option since we are going back and forth in circles.
Does anyone have any advice to get this resolved?

Did you submit a letter from Individual and Small Business Compliance (ISBC) HM Revenue and Customs (isbcvatestablishment @ hmrc.gov.uk) to the Amazon Account Health Team at kyc-drtax-verification@amazon.co.uk?

Yes, we already sent email to isbcvatestablishment @ hmrc.gov.uk, however, they said they could not send out such letter.
Anyhow, after scratching our heads for days we didnt realise its the letter of confirmation when you first registered for VAT.
Any update on your situation? We are still waiting for Amazon to complete a review of the documentation submitted....it has now been over 3 weeks! Not sure why it takes more than 3 weeks to read a one page letter from ISBC HMRC confirming that we are a UK established business.
We have submitted the 2 VAT documents they requested but it is stuck on the status "evaluation in progress" It's been like this for a week. It's starting to put a lot of pressure on the business.
