My accountant is asking for all the amazon invoices and i went into tax document library on seller central, whole thing looks all over the place. Does anyone know which amazon invoices i should send the accountant? There are seller fee invoices, amazon vat invoices, etc. And will my accountant gage the vat rate of all my asins just by looking at these documents?
If someone could please tell me exactly what documents from seller central to send him and where to find them that would be greatly appreciated.

If its your first return you'll have to work out what you can potentially claim back but assume you've already spoken to your accountant on that
Are they familiar with Amazon accounts?
Go to your tax document library and then select seller fee invoices. There should be a row of various invoice there for you to see. For example Fulfillment by Amazon Tax Invoice and Product Ads VAT Invoice. You can click on the yellow 'view' icon on the right and this will show you the invoice, you can then save this and either email it or print if off for your accountant.
Amazon are a bit slow with these so it's usually mid month when they are properly ready for the previous month. I'd say get everything dated from the previous month and hand it all over to your accountant. You can see the end date next to the yellow 'view' icon.
Bare in mind, since including VAT on their invoices Amazon have been a bit sporadic on their invoicing so if it doesn't look quite as much as you thought, wait another couple of days. I had invoices last month for £4.00 whereas it should be in the £1000.00's so a bit of common sense is needed (Amazon don't use that)

First off all you need to download VAT transaction report.
Be aware that seller fee invoices may be generated very late, for example for September may be ready in the second half of October
Does anyone know how to get tax invoices for things such as storage fees? Because on seller central if you go to the Payments page and transaction view and look at some of the service fees such as storage fees and long term storage fees, they are charging VAT on these, but the "date range report" transactions do not split this up and just show the total, so where do we get this tax amount from?

This advise is only if you are doing FBM and NOT registered with Amazon VAT Services. If doing FBA or registered with Amazon VAT Services then perhaps others can help better.
You need download all invoices for the month from Tax Documents - Seller Fee Invoices. These are various fees and VAT charged by Amazon and so the VAT can be reclaimed on your return. If you are only FBM and not registered with Amazon VAT Services then you can ignore the other tabs.
Then you will also need generate a report of all your sales for the month. This will determine the VAT you owe. The report will show the VAT due per sale (assuming you have set the product tax code attribute correctly). To be honest I doubt your accountant will want to know details of every single sale - you can import the data into a spreadsheet and sum up sales and VAT columns and just give your accountant these figures. Giving your accountant individual sales will just cause him to charge you a lot more. If you have not set the product tax code attribute on all your items then I seriously doubt your accountant will do it for you (or if he did he will charge a lot more). You may instead just have to divide the total sales by 1.2 (for 20% VAT) to get the ex VAT price - with the difference between that and the total being the VAT owed. (e.g. Total Sales was £3600. Therefore £3600/1.2 = £3000. So VAT owed is £3600-£3000 = £600.
Your accountant should have recommended an accountancy package such as Quickbooks, Xero etc for you to use but perhaps as it is your first return he is monitoring you are doing things correctly.
When using an accountancy package you just enter the above details (plus other invoices for stock, postage, stationery, other business expenses, etc) and it will then submit your VAT return. Keep the files safe you used to work out your monthly sales (there may be a way to upload these into the accountancy package) for at least 6 years.
If it is all too complicated, then you may have to consider using a third-party system (such as LinkMyBooks - there are others) to automatically pull in data from Amazon into the accountancy package for you but this will be an extra business cost which you will have to decide if the time it saves is worth it.
