I am VAT registered with a flat rate scheme 7%.
Amazon deducts 20% vat and pays direct to HMRC
Can I stop them doing this or do I have to get HMRC to make some adjustment?

You can’t do either, you just have to factor the 20 percent into the price and decide if the flat rate scheme is for you.
The advantages of flat rate in the UK have to be weighed up against the disadvantages of the European sales. If you were calculating the usual way then you still have to pay the 20 percent VAT but then the reclaims that you can make in the UK may prove to be advantageous as you are effectively offsetting the items sold abroad as costs.
You have to remember that the VAT in Europe since Brexit is now independent to UK VAT therefore the flat rate aspect for Europe is irrelevant and not linked to your status in the UK,
